You can model the solar cell as a battery with a series resistor. So when you short the output, the current is limited by the resistor, which is the internal resistor.

Short circuit current is measured by a current meter, which has very low resistance, so that the voltage drop across the meter is almost zero. But the voltage of the solar cell internally is on the other side of the resistor, so it can be what it wants to be.
